Do i use all 3 stages?
Not any more... i'm trying to make SOG and doing Any Veg time other then in cloner makes for big/high plants in the end, so i stopped using the veg table and now use it as a Flower table... Straigt from cloner to Flower room...

what do i do once roots come thro the neoprean?
First off i gotta make sure you understand that the roots start on the 2" or so stem thats all the way thro the neoprean, roots start Under the neoprean...
As for transplanting into Any medeum.... I Don't use any medeum at all, i take the clones outa there smaller pucks and slide them into bigger pucks then into a net pot and into the table...I truelly can't give any advice on other mediums....

Transfering pots thro the stages?
It's actually really eacy, just don't let the roots get too much in veg...2 weeks is good in this veg stage method...
