I'm not expert, but I had the same results once. I pollinated a Cheese plant with Mulanje Gold male a while back. I did two brushings...at 3 weeks flowering and again at 5 weeks. When I chopped I noticed the seeds that were two weeks older were twice the size as the younger ones. Not saying that is what you did, but that was the only time I ever had seeds that were different sizes.

in general saticva mothers produce smaller seeds. the smallest seeds i've had have been from mekong haze, mixed sativa & haze x skunk, while the largest were from a straight up afghani looking jack. the mother determines seeds size and shape. the buns gotta fit her ovens. i forget what strain it was, but something else i grew had really oblong seeds too like skinny potatos.
