I have an ebb and flow system going right now. My seedling are currently in 4' rock-wool cubes right now. Eventually I will transplant the cubes into 6' net pots with clay pellets. I thought this would be the best way instead of filling the tray with clay pellets, so when flowering I don't have to uproot them from the tray.

If the roots start to come out of the net pots into the tray, what can I do to remedy this? I know the roots shouldn't be exposed to straight light.

The roots are supposed to get out of the net pots thats why they aren't solid buckets. You wrap the outside of your net pots with seran wrap to force the roots out the bottom, but I would recommend letting the roots go nuts, it will just net you better weed.

That's my question. Once they exit the bottom of the net-pot the roots will be exposed to the open air/light. Is this going to be ok? I would plant pellets around the net-pot to allow them to grow down, but I want to be able to transfer to the flowering room without having to dig up the roots through the pellets. Any ideas?

You'll have to cover the tray somehow or find another way to keep them out of the light.

You need to do that anyway, it protects against algae. I place a piece of black and white poly, with little cuts for the root bundles to go in, over the ebb and flow table. Gets extra bang for your light buck too. I also use velcro to keep it in place, its handy, but not essential.
