Help with pepper plants and holes in bed

Hi guys! I'm totally new to gardening and decided to start my first garden this spring. I'm growing in a small in ground bed. Everything is going fine except for 2 pepper plants and some kind of creature digging holes and killing a few plants in the process.

So, issue number 1: I have 3 pepper plants; a jalapeno, a purple sweet bell, and a red bell. The purple bell is doing fine but the jalapeno and red are stunted with purple streaking up the stalk, leaves overall a pale yellow green, and wrinkled, upward cupping leaves. I've been feeding all the plants with the Jungle Juice trio I used in the grow in my sig successfully, and am also using an organic compost/manure/fish emulsion/worm castings fert. My eggplant, zucchini, green beans, okra, and tomato plants are thriving. Pepper plants have grown very little in the past 2 weeks.

Issue number 2: I have these damn holes all over my yard that don't fit any "hole identification" website descriptions at all. They are about 1" in diameter and have no mound or unsettled dirt around the holes. Seedlings and other plants have died if they're near the holes. They're in my garden bed and littering the rest of my yard... holes are also deep.
