Seedling Stem Growth Problem

So normally the stem and plant would come up like the first picture, but these are different...they're the same strain and I think they might have been over watered by the bubbles coming from the water into the rockwool.

Can you help me revive these guys into tall long strong ones?

The first picture is what should of happened.

The 2nd is the one I think is going to be ok, but is there anything to make this stem go up quicker?

The 3rd picture is one that has stunted stem growth x.x, too much water I think. Any way I can get the roots back n running or something? Not sure =-\. Why is the stem darker than usual?

The last two pictures are two different angles, should I try to cover the hole as much as possible??

What happens if light gets inside their stem holes, some bad stuff might grow inside and kill the roots? Please help, thank you!

By any chance did you change the amount of lights or cut the light back?The 2nd pic looks like its just over watered the third and last are pretty bad...do you use fert?
