Could you explain in a bit more detail exactly whats going on?
I'm guessing run-off was stinky, but a few more details/pics would really help.

If you are hydro it is normal for some of that water to get a little aglae its almost impossible to kill it all.

However I highly highly suggest you purchase some growing strength Peroxide 29%. The stuff is great especially when added to a flush to help kill any root algae.

The next thing you could think about doing but is A LOT more work is a tea brew. Reason being is when you brew a tea you create a bunch of fungi that basically rule the world for your plants and they eat some of those bad ones that eat your roots if used as a topical spray. This is better to be used as a preventative and all around good feed for your plants and not a killer.

I brew teas now wit great success, know that the peroxide will kill all microbes and beneficial fungus as well as any bad things. So remember to add back to your soil/hydro.

Fungus gnats could be an indication that you're not letting it dry out enough between waterings, but I don't think that'd be enough to give you an odor, unless you're adding an ungodly amount of molasses too.
