the autopot guys say that’s a bad idea to water from the top once you’ve started watering from the bottom as salts can get stuck in the middle section. They recommend to flush from the bottom but with just ph’d water
Yeah, you're not just going to 'water from the top'...you're going to pass enough water through the medium (and evenly) that all the built up salts/nutrients are going to run out the bottom. So there should be no sense of 'stuck in the middle.'

How I did this recently was to take a EC/PPM reading once you get enough water out the bottom for you to collect and read. It will be a high reading. Once you do that, get back to pourin' because you'll do a bunch more gallons through it. After you've poured in enough to flush through a few gallons, do another reading. It'll be lower. You can then decide to do more and lower it further, or if you feel you've removed enough stop. I did this and went from 2.5-3EC down to .6EC, my water naturally has .4 to start.
